Well, really when you think about it, it's the heart that pumps the blood and gets the oxygen to the brain. So I guess that could be why.

People used to think that the heart was actually the brain. That's were a lot of our references to "heart" come from. I guess when you know something by heart, you know it so well it seems like you don't use your brain, so maybe that ties in to the saying too.
