I have a feeling it comes from the days when there were still slaves on plantations and it had something to do with the tally of the cotton. Just a guess here.

Well just a wild guess here, but Tally, is a count of some items. Maybe, someone disagrees with the count and "whacks the Tally Man. Hence he becomes a TallyWhacker.
