My mouse (Martin) runs away every time I try to pet/pick him up.

It sounds as if Martin is not used to you. After all, you are a lot bigger than he is. First, at least put your hand in the cage and pet him; finally he will realize you are friendly. You might offer him something really good to eat from your hand.
Then take him out even if he is a little scared, be gentle and careful and don't let him fall. If you can hold him for about 20 minutes he should get a lot tamer.
He might still be a little nervous about being picked up, but keep doing it every single day, and he will soon get used to it. Pet store mice are raised to be pets; they are pretty easy to tame.

You will not be able to stop them smelling as male mice do have a very distinct musty smell. Personally I don't find this unpleasant but I know a lot of people do and admittedly I don't sleep in the same room as my mice. It sounds like you are already keeping the cage very clean so it is most likely the smell of mouse and not the dirty cage smell that is a problem. Don't overclean as many small rodents will scent mark more when their home is thoroughly cleaned out. they like it to smell familiar and will be distressed when everything is cleaned at the same time. Try doing a partial clean every few days rather than a weekly full clean. You could also try changing from a tank to a cage. Although a tank will keep smells further away from you they also prevent smells from dissipating. If you use a suitable cage and keep the room well ventilated (but not drafty) then the mousey aroma will not be able to build up so much.

You may want to first offer him a sunflower seed or some other tasty food item and then pet him. He'll realize that you don't mean him harm, and will come to associate you with the good things (food in this case.) Then you can pick him up, and do the same thing until he's comfy with you.

It's just scared, hold it more; the more you hold it and stuff the more it will know that you are not going to hurt it...it just needs to learn to trust you..
It's very normal for them to do that...its instinct for them.
