I've had this problem before, though not with Nero specifically, so I may be able to offer some help.
This is usually a result of two or more conflicting codecs (coder/decoders), installed on your computer. There are several ways to fix this, some more complicated than others. My first suggestions (though maybe not a great one) is not to use Nero because it is not the greatest at video encoding/transcoding. There are lots of other much better proggys out there.
BUT, since you asked about NERO, here's my best shot.
First of all, if you installed any codecs recently, this could be the culprit. You should uninstall any unnecessary codecs, restart, and reinstall only the ones you need.
If you have NO IDEA what I'm talking about, you may want to consider installing ffdshow: http://www.free-codecs.com/download/FFDShow.htm This has an option to FLIP the video. (Start Menu->ffdshow->Configuration. Select under Miscellaneous in the menu to the left and select Flip video.) You will have to do this before you encode, but will most likely have to UN flip the video before you watch it on your normal computer player.
The main problem with this is that the program ITSELF may cause those incompatibility issues that I was talking about, which may mean that you will start seeing other weird visual problems. You may not have this at all, in which case, problem pretty much solved. If you do have it, just uninstall, restart, and try a different burning program if you can.
If all else fails, you can always flip your monitor over and that should solved the problem! :-)
