Wood putty. We put it in all the holes in our walls before putting our house on the market. Then we painted over with the same color as the walls. You may need to let it dry and put some more in the holes if it isn't filled in enough to be even with the surface of the door.

Get a can or tube of wood filler that is close to the door color. Press it into the holes and let dry. If it shrinks, you may need an additional skim coat. Sand and paint or leave it the way it is.

If it is a white door use caulk- just smear a thin layer over top and it disappears or use toothpaste a quick fix.
If it is a wood door use wood putty the shade of door

painter putty or glazing 33 putty. Both found in at paint stores or home centers
if you are in a jam paintable caulk with do it apply and wipe of with soapy water
God sakes do not use silicone caulk

If you want to repaint immediately, use a solvent-based filler like Fam-O-Wood; or for any other time span, use a water-based filler like Borden's or Minwax. Just pack it in and lightly sand over it when it's dry.
