I am researching struggles of baseball in Canada and I wanted to know if anyone knows any struggles that the TEAM has had during there history or even today playing in Toronto, Canada.

Not many of the fans have baseball knowledge.
So they do not really know what is going on all the time..

The real struggles were in Montreal, not Toronto.
Toronto suffered because the strike in the mid-90s came at a very bad time. They had recently openned their new stadium and they had a very good team. Interest dropped dramatically after the strike. That may or may not have anything to do with them being in Canada.

The Jays are required to pay salaries in US dollars, so whenever the exchange rate was weak had to make things more difficult.
Not such a problem these days, as the US dollar has been tanking worldwide thanx to criminally irresponsible fiscal policies domestically.
