Port Vale and Arsenal...and also quite a few non-league teams!!
Also Queens Park Rangers...there is a place called Queens Park...but it's not where the club play..they play in Shepherds Bush...so technically they count as well!!
Rushden and Diamonds,etc

I can't think of any in the Premiership, Championship, League 1 or League 2. Arsenal was named after Woolwich Arsenal although the ground was relocated from there to North London many years ago (1913). Crystal Palace is also certainly an area of London. The area was named for the original Crystal Palace built there following the Great Exhibition in 1854.
Port Vale. Wikipedia says: "Although it is widely believed that Port Vale is one of the few teams not to be named after a geographical location, the name Port Vale exists on maps predating the formation of the club in 1876, and is a reference to a valley of ports on the Trent and Mersey canal, associated with the city's pottery industry."

I would have thought Port Vale. Is there a place in or near Stoke-on-Trent with that name?
Otherwise, it has to be Arsenal. The tube station was originally called Gillespie Road, but was changed to Arsenal in the 1930s by Herbert Chapman. Arsenal isn't, nor has it ever been, an area or district. The name derives from the literal meaning of arsenal as the team was originally made up of workers from a munitions factory in south London.
