Perforation is covered for 5 years minimum. Check your manual and warranty booklet.
A wheel well is usually one of the first places to go (other than the undercarriage).
Take it in and have them look at it. Bubbling from under the paint is bad, and chances are its all over and just waiting to continue spreading...

Depending on the type of rust, you could fix this yourself.
If its not that much rust, you can snadpaper or grind it away.
If the rust is corroding the metal to such a degree thats its going through it, then thats a problem.

It should cover it, if the rust has come from within the metal. So if there is evidence of a stone chip or scratch then no they won't cover it.

Most cars these days are covered for six years against rust but you have to have it checked and stamped in your book every year.
