In the DVD of Bullet in a Bible it shows the band visiting the Imperial War Museum as the answer above says. They have several bibles pierced by bullets or shrapnel which probably saved the soldiers life.
The band thought this was a powerful image that fitted with the music. Inquiry doesn't have to be mean it's just inquiry, you draw your own conclusions. You can see the actual bible if you watch the DVD.

Do I believe that Green Day are not believers in God? Who knows why don't you ask them yourself?
As Far as the Bullet In A Bible release being your proof, you might look somewhere else. Green Day says they title comes from a trip to London's Imperial War Museum where there's a display of a bible with a bullet stuck in it that saved a man's life .....

They'd say anything to attract some attention and earn a buck. But don't mistake the Bible for god. The Bible is a bunch of lame metaphors and lies, and by the sheer amount of evil people have done in its name, it deserves to be mocked, spat on, flushed down the toilet... anything. And there's no god, so it's all fine and dandy, except for Green Day - they suck.

Bible means book. So it's Bullet in a Book, but "bible" has more of an impact.
