I think it will rain.

The opposite will be:

I don't think it will rain.
I don't think it will stay dry.

Reason - the sentences are about your prediction.

It might rain.
It might stay dry.

It might not rain.
It might not stay dry.

Reason - the sentences are about the weather.

I would say that there isn't much difference between those two statements.

"I don't think..." implies uncertainty and that you are limiting the statement. "I think it won't ..." implies a higher degree of certainty, perhaps a high degree of certainty, given as an opinion (perhaps an expert opinion) but allowing for the possibility of disagreement from others.
