Japan is quite diverse so it depends on what you want to do.

If you want beach, go to Okinawa.
Hokkaido will be very cold because it is the northernmost island in Japan. However, there is a lot to do there. It is very beautiful and pure. Lots of countryside.
Nagano is famous for it's mountains.

it really depends what you want to do.

if you like winter sports, go to Hokkaido, there are heaps of charming and traditional towns along the coast - i recommend Otaru.
if you would prefer a warmer honeymoon, go to okinawa.

how long are you planning to go for? if you go to smaller towns then you'll be limited in the number of attractions. Also, it can be expensive to travel between towns or cities if you have to use the bullet train. For some reason its a lot more expensive to travel by train in northern japan than it is in southern japan.
if you do go to a more regional area, it would be a good idea to learn some basic japanese before you go - there are a lot of people in japan that speak english, but its not so common in rural areas.

regardless of where you choose to go, Japan is an amazing country and im sure you'll love your honeymoon there.

If you'd like country side then I recommend Hokkaido.

Although Japan does have many great places to visit in the mountains, it is very traditional in the countryside and if you don't know Japanese, you may have a hard time getting around. If you do come to Japan make sure you do plenty of research ahead of time and have your route down. Japan really is a great place to visit if you prepare and are up for the challenge. Kanazawa-take the train from Kyoto and go through Kanazawa, Tateyama and Matsumoto and then back down to Tokyo. It's the best train ride in the world.
