I quite never understood it. Now if the answering machine's message said it, it would make sense.

A 'closed' sign is a disappointment to the person who calls on(visits) a business for his requirement. To mitigate the disappointment, they say 'Please call again', meaning that they request you to visit them again.

It is just another way of saying "come back again". To call on someone does not always mean to use a phone.
