Although IMAX currently has the best 3-D technology going, the two best features I've seen in 3D date back to the early 1950's: the Warner Bros. production of "House of Wax", starring Vincent Price, and Universal's original The Creature From the Black Lagoon"
House of Wax's use of color and depth were outstanding, and The Creatures black-and-white 3D photography, including several underwater sequences) was (and still is) very impressive.
Even viewed without 3D, these two classic horrors stand up well today.

IMHO, THE POLAR EXPRESS used 3-D technology to it's best effect. So it gets my vote for best pure 3-D movie.
Best all around 3-D experience, however, goes to SPIDER-MAN: THE RIDE at Universal Islands of Adventure Theme Park in Orlando, FL. The 3-D imagery, along with the motion simulator, and other tricks and effects made for a completely immersive experience.

I went to one in Disney World, and it was amazing. Not only was it in 3-D but there were other effects too. There was one part when there was a giant pie and they released a cinnamon smell into the audience. The audience could smell the pie!! it was amazing.

On the IMAX they had a 3-d presentation of stunt pilots doing their thing.
they had cameras on the wingtips. It was awesome.
