if they tend to use one part of the hutch as their toilet, Put woodshavings in a litter tray and put their droppings in the tray to guide them and they may use it as the toilet which is easier to clean.

You need to clean the cage more frequently.
Also, you should not be using disinfectant. Use a cleaner that's made for small animals. You can make your own vinegar-and-water solution, you can buy commercial products such as the enzyme cleaners discussed at http://guineapigconnection.typepad.com/pig_notes/2007/05/easy_cage_clean.html.
Your bedding may not be up to the job either. You don't want to use cedar, sawdust, or perfumed or chorophyll-treated beddings; they are extremely dusty and irritating to guinea pigs' respiratory tracts. Prolonged exposure will lead to more serious and harder-to-treat respiratory problems. Instead look to bedding products like CareFresh, Kaytee Total Comfort, or Aspen.
Ask yourself what you're feeding them. Are they drinking a lot of water? Are you feeding them A LOT of fruits and veggies with high water content (melon, cucumber, excessive amounts of lettuce)? Lettuce (romaine, boston, green leaf, red leaf) in moderation is perfectly acceptable in the daily diet. As a final comment on diet, don't feed guinea pigs iceberg lettuce (extremely high water content, no nutritional value) or cabbage (causes excessive and painful bloating and gas).

You need to clean the hutch at least every other day. It will get dirtier, and smellier, if your GP spends all their time in the hutch - are they allowed time to roam free inside or in a secure run outside? You also need to be careful about what you feed GPs; too much lettuce and spinach can cause runs and are off little nutritional value. I feed mine beetroot - they love it and it turns their pellets red!

Guinea Pig (just as hamsters) usually just poo or pee in one place. I think you just have to clean it weekly or twice per week to get some clean hutch. But if you see anything wrong with the disgestion, better find any vet. Hope will help! :)

guinea pigs should be cleaned at least once or twice a week. u also get perfumed hay and sawdust although im not sure that would be so good for ur lil pig. but u do get good cleaners especially made for guinea pig cages made by the people who make gerty guinea pig food

You need to clean it more often so it dosn't get this bad. All hutches get dirty, to keep your pets happy and healthy you would need to clean it every week at the least.

Little critters are cute but nasty. It is a never ending job keeping them clean.
My children baby sat them over one summer from school.
We started out with three and had a dozen when school started. What a never ending job to keep them from being stinky.
This was before we had a shredder. Shredded newspaper would be free and would work well.
We had two cages or homes for them with the tunnels and we cleaned one one day and the other on the alternate day to try to keep them clean.

aaah - but how long since you cleaned it previously? I do my piggies' cage daily, and bath them once a month. If you let them get dirty or smelly over the summer, flies will lay eggs on their back ends, and the maggots will eat their skin - yuk!!
You need to clean the cage and change every bit of bedding at least twice a week, and disinfect it. Once a week will do in winter.

when you do change the bedding give the hutch a good scrub out with disinfectant and leave it to dry before putting more bedding and the animals back in.

Make sure you clean them out at least once a week. their diet can also affect how dirty they are - the more liquid is in their food the messier they are going to be. feed them drier stuff like hay, carrot, broccoli, celery, corncobs etc. dont give them too much lettuce as this is quite watery and has little, if any, nutritional value.

Dirty. Do you mean toilet wise ? If so it will probably be their diet. things like lettuce and dandelion leaves will give them the runs. You should give them the dry mix (pellets) from the shop, with a carrot or white cabbage leaf. I have kept Guineas all my life and that basic diet with the occasional treat always works
