I am 32 yo, healthy male. This has been this way for years - not a new condition. Excersise 5-6 days a week - If I use eliptical, bike or stairmaster - it doesn't happen.

My best guess would be some kind of dehydration.. every other method of exercize you mentioned, you would have a place for water nearby.. but if you are running a couple miles and not bringing anything to drink with you, that could be an issue? Could possibly be your inner (or outer) organs not liking all that bouncing? Spandex might help out.
I am not sure what else it might be.. ?

when you drink allot of coke it hurt like burning man just drink water .
