Final Fantasy VI is the best game of them all for the GBA. A solid leveling system coupled with a great story, though it fizzles near the end, makes it the best.
Next would be FFV. While it's story isn't anything special (though by no means bad), its Job System is spectacular.
FFI (part of Dawn of Souls) would be next up. It's sort of like V, but its story and Job System aren't as great as V's.
FFIV is the fourth best. It's got no real customizable battle system, and an overrated story full of cliches.
FF: Tactics Advance isn't that great either. It's slow as molasses and its story is quite an embarrassment. The original FF Tactics, as well as the GBA Fire Emblems far surpass this title for your strategy fix.
FFII and its leveling system just doesn't work. There are a few out there that like it, but overall the system is just failure, making it the worst FF for the GBA.

I have Tactics Advance and that game is fun. I haven't played the other for GBA titles.
