First of all, at first, the South had more will-power to win than the North. The Confederates won the beginning battles, but later on, their supplies began to wane. The North has food, weapons, medicine, and other crucial nessecities that the South lacked.
Most of the war (at the start of it) was on Southern land, so the Confederates were better aquainted with the physical features of the battle fields. But later on as the battles moved North, this became visa versa.
The North had missed some golden opportunities to end the war when some of the generals mistakenly did not follow up some of the Southern troups as they retreated, allowing them to be able to rest, regroup, and put a new plan into action. Lincoln constantly switched generals in the war because he did not think most of them made the right desicions.
So, that's what basically dragged out the war.

The war was a war of attrition where the North would starve and blockade the South, what happened was that the South after 4 years of being cut off from goods and resources died and was unable to fight.
The North was at no time superior to the South militarily or culturally, Grant and Sherman if would have been in charge early in the War would had been beaten just as equally.
The South's one weakness was it had very little industrial resources to keep up with the North, and the North exploited it.
However you should note that the North's war strategy accounted directly for 26,000 Union deaths in Confederate Prison Camps such as Andersonville. The South barely had enough food and resources to feed and cloth its own men much less feed and cloth Union prisoners.
What should also be noted is that in the Yankee Prison Camps, 22,000 Confederate died. The North had plenty of food, medicine and such to easily feed and cloth the Confederate Troops, however they refused to take care of them.
Once Lee surrendered and the Union had a green light to pass through out the South without fear of Lee, they rapped, pillaged, and murdered over 105,000 unarmed Confederate women, and children, (Black, White, Indian they killed them all equally), during their march of genocide to the sea.
The real question you should be asking is why there was not a second "Civil War", if you do the research as I have you will discover that it is because the Union committed massive acts of genocide between the years of 1864-1868 and literally wiped 75% of the Confederate people off the face of the planet.
You need to be careful there are 2 histories of the "Civil War", the correct version, and the Yankee version, many books you read and the things you are taught as fact in school are Reconstructionist Era propiganda that has become fact.
For example, you will find multiple mentions of Lincolns Emancipation Proclamation, but you will find no mention what so ever of Jefferson Davis's 1865 Emancipation Proclamation which abolished slavery in the Confederacy and freed the slaves.

Anyway a basic summary would be that there were a number of reasons. For one both sides were fairly equal in power. Main reasons would be that it took a long time to move the large armies across the US. The North had two advantages in this case with control of most of the existing railroads and the US Navy stayed loyal to the north. Another reason is because of the new technology in weaponry for this war. Included was more accurate bullets along with rifles and other weapons made it a lot more deadlier for both sides making victory a lot harder to achieve simply by walking in block formation. All these factors made the war last four years along with the usual weather and intelligence problems deterring major conflict.

It took that long for the incompetent generals of the Army of the Potomac to figure out a way to defeat the much smaller and more poorly equipped Sons of the South. Brilliant generals like Robert Lee and "Stonewall" Jackson and J.E.B. Stewart confounded the Northern oppressors in battle after battle, prolonging the inevitable for year after bloody year. The War of the Rebellion as we call it down here in Dixie was a prime example of how some men cannot tolerate the government telling them how to live. Left to our own devices we would eventually have realized that slavery is wrong, and we perhaps would not have held so much resentment towards the North and the cool people.

It's a short (120 pgs.), sweet read, and it will answer most of the questions on the larger issues (Economical, Military, Social, and Political) of the American Civil War.
It is much better than just reading the(cut and paste) Wikipedia answers, or those with their biased southern views - try reading: 'Why the North Won the Civil War.'

It lasted a shorter time than it takes to read that first answer.
The Northern political leadership underestimated the South ability to resist and only slowly came to the realization of how costly it would be to win. My guess is if the voters had had a crystal ball in 1860 Lincoln wouldn't have been elected. (And probably ditto in 2000.)
