The definition for temperature is average kinetic energy of the molecules.
A microwave is a 4 inch wave in the electromagnetic spectrum.
Light, xrays, radio waves, infrared, ultraviolet are also electromagnetic.
A microwave oven magnetron generates the wave which is kept in the metal box. It causes the molecules in the food to vibrate. Since temperature is how fast the molecules are moving, now they move faster or the food gets hotter.
These waves go through paper glass plastic. They are stopped by metal. They are absorbed by food.
We also use microwaves for communication and RADAR.
Some studies have been done on police RADAR causes problems for the policemen who are in the car with the generators.

I think it has to do with the microwaves vibrating the water molecules and they get hot, then the food gets hot.

I am not aware of it causing brain damage unless your brain were in the microwave or right in front of a microwave communications tower.
