Our A/R person on April 20 used the same ck # (400) and paid 3.00 to get it off their acct. Is this the right way to do this? they never actually paid the 3.00.

No, I would recommend a "small balance write-off" adjustment.

I would think that the receivables will be $3 short for the 20th since they didn't actually have a check to deposit? Unless the person paid the $3 in order to achieve a bonus?

What difference does it make where the money came from? The important thing is that you have it.
