This is kind of interesting because this exactly resembles the government's stages for biological agents but I'm NOT!!! saying you have a level 4 hot agent in your pool but stuff in pools can get kind of nasty to treat.

#1: Try getting it with a vacuum hose but that might not do it. If it's just dirt it'll come right off and you'll have absolutely nothing to worry about. You might get some stuff off but if you don't get it all off you should continue to #2 but that should do it.

#2: Get some chemicals on it and scrub it down really good. Some chemicals you might not have to drain your pool for but you'll most likely have to wait for at least a couple of days before it's safe to go back into the pool. Get some water tests done by a professional to see if it's a water-bourne particle that comes with the water. If it lives in the water then you have a serious problem on your hands. It might just be something where you can put in some tablets and they'll get rid of the thing for you.

#3: You're going to have to drain the pool at this point if the stain still doesn't come off after the chemicals (if the water-bourne tests are positive for the agent skip to #4). Drain the whole pool if you can and keep the water if the water-bourne tests are negative, it'll be a lot cheaper if you don't need to replace the water. This is where you get out the pressure washer and the real chemicals. Spray the whole pool down top to bottom and if it's mold of some sort than take it off the pool and destroy it to your best ability (burn it if it's not toxic when burnt). You really need to have this work done by a professional since this work does take a lot of skill and training.

#4: If the water-bourne tests come back positive you have a real mess. You have absolutely no choice but to call professionals at this point. They must drain your whole pool and carry that water off to be specially treated with nasty chemicals that would ruin your pool if they were poured directly in. The pool must at least be power-washed with chemicals and in some cases minor or even complete dismantling may be necessary. You'll need brand new water and your pool must be inspected before the new water is poured in.

Could be a few things Brown stains could be from (Metal, Or Organic Material) I would try turning the pump off and put some chlorine directly on it. If it goes away you have Organic Stains. If it doesn't buy something for Metal stains and try that.
