It all depends on how you want to theme your day.
On my daytrips to Boston, here's what I like to do. Start w/ brunch in chinatown, then head over to Museum of Fine Arts (MFA), then I head to Newbury street and wander the shops. After that, it's off to Fanueil Hall to shop and gorge. After that, if I have time (and am not flying out yet), I usually eat at Durgin Park, No names, or somewhere in the north end. But that's just me. :-)
For you, it'll depend on what you want to do.
For a shopping trip, I'd hit Copley Square/Prudential Center area, then over to Newbury street, then to shopping district on the way to Filene's Basement, then Fanueil Hall/Quincy Market for some additional fun shopping/eating.
For a museum tour, I'd head to Museum of Science first to be sure you get tickets to the planetarium, then over to Museum of Fine Arts.
For a historical tour, I'd hit the Old South meeting house, the Boston Common/swanboats, the Old north church, the cemetary/graveyard around the corner where famous folks like John Hancock are buried. Then over to Paul Revere's house and the North end for lunch. Followed by an afternoon in Charlestown visiting old ironsides and visiting Bunker hill.
Those are my must sees for a day! Pick what you like and have a wonderful time!!!

If you like walking, I'd recommend the Freedom Trail. It covers many historic spots and isn't too long. At the very least, Faneuil Hall and Old State House (where the Declaration of Independence was read, and the oldest building in Boston). If you don't want to walk, I'd recommend a trolley tour or a Duck Tour (board by the Prudential Center or the Museum of Science). Both will give you a nice view of the city and a lot of history. The trolley tours are on/off tours, so you can get off at any stop and look around at your leisure, and board the next trolley (they come by every 20-30 minutes. A Fenway Park tour is great if you're a baseball fan. If you like to shop, Prudential Center, Copley Place, and Newbury Street are all in close proximity to each other. The previous suggestion of the Skywalk at the Pru is good, if the weather is nice. If it's poor weather, they'll close it down because you can't see anything. Take a walk through the Boston Common and see the Swan Boats and the Make Way for Ducklings display.
It really depends on what interests you most. History, shopping, etc. Boston is a lovely city and it's impossible to see in a day. Get a taste of the city, and maybe we'll see you again soon!

Try the Faneuil Hall and Copley Plaza areas for the daytime. You will find an array of places to eat and shop (in addition to learning about history!), and you may want to try Commonwealth Ave. in the evening for clubs / bars. The environment around the Back Bay train station and surrounding blocks is pretty during the afternoon. There are many fashionable stores and a park, in addition to restaurants, convenience stores, a bank, etc.

Depends if you are looking for history, fun, both, or whatever. . .Some good ways to see a lot of the city would be to take a Duck or Trolley Tour, or to walk the Freedom Trail. I would say check out Fanueil Hall, which is always fun, and the Aquarium is close by.

the italian section has a must go bakery called Mikes.. food to die for!
other than that, be sure to see the harbor area and if time the top of the prudential building. They have a lookout up there that allows you to see the city.. there also is a bar/restaurant up there too with the most beautiful views

All of the above suggestions are good - here's one for dinner.
Either Bravo at the Museum of Fine Arts, or the Top Of The Hub at the prudential center.
mfa- cap off your tour of the museum with a true fine dining experience at reasonable prices
pru - Great food, great service, spectacular view from 52 stories up.

It depends what you want to do....History sight seeing? Shopping and dinning? There's a lot to do so one day is not enough. Pick what interests you more and I will give you some suggestions.
