Guardrailjim gave you a good answer,

HD put in smaller carburetor jets, and have pretty much choked
off the air intake, I had the same problem on my Sportster
so I put in a new jet and purchase a high flow air kit, no more
problems.

I also have an Electra-Glide but it is injected so does not
have that problem.

Running to lean at idle when de-accelerating. Honda put an "air cut-off valve" on some of their bikes because of that symptom.
Locate the idle mixture screw (not the idle screw). Turn it out (counter-clockwise to richen it up) 1/4 turn increments until you get the desired results.

Timing advanced or retarted
carb dirty
Crappy gas - water in tank???
could also have burned a hole in a plug wire look them over good.

It could be an exhaust leak or burned exhaust gasket

timing is off,or carb is rich or carb float is sticking or needle valve dirty
