This is a brilliant question. My doctor who's a Muslim told me that Shiites and Sunni's have never had any problems in the past and that their rift is manufactured to break their unity. Having read about several US backed covert operations in the past 60 years, I will bet this is true, because it's consistant with our repeated covert policies.

I agree with you almost completely; people are beginning to confuse extremism with religion. Just as any Catholic or Lutheran (or any self-respecting Christian of any denomination) wouldn't want to be confused with a polygamist Mormon, not all Muslims should be associated with the jihad.
Religion can be twisted and skewed in any way you want to use it. We can take the Bible today ad use it against gay marriage and abortion, but we could use it just as easily to justify many things, for example:
"If two men are fighting and the wife of one of them comes to rescue her husband from his assailant, and she reaches out and seizes him by his private parts, you shall cut off her hand. Show her no pity" (Deuteronomy 25:12-13, NIV)
"Slaves, obey your earthly masters with respect and fear, and with sincerity of heart, just as you would obey Christ." (Ephesians 6:5, NIV).
Moreover, war, abuse, rape, slander, and murder are all acceptable under some obscure verse. If the extremists decide to unearth and enforce these laws, they would be no better than the Islamics that follow the Koran to the point of jihad.
Morally, there is no reason at any time to kill. There is no cause for rape; there is no justification for abuse. Yes, the words of true Islam have been twisted by the pundits into a brutal religion; yes, they are encouraging hatred towards said Muslims in this manner.
Are we really so much safer if we are Christian? No. We are susceptible to the same attacks. Why do you think Muslims are led to hate Christians in their own country? Both worship one awesome God, both believe in the same power.
But in Barak Obama's words, "We are one people, all of us pledging allegiance to the stars and stripes, all of us defending the United States of America." Hopefully, that can spread globally, under a global flag of trust, hope, and perhaps even religion.
