I know that their are more instances of mDNA than nuclear DNA in human cells, but there are more base pairs in the later. So which one wins out for overall genetic material in the body?

The number of mitochondria per cell varies widely. Some cells like red blood cells have none. On average, mtDNA is present at 100-10,000 copies per cell, with each molecule consisting of 16,569 base pairs. That's 1,656,900-165,690,000 bp per cell. The nuclear genome in humans is about 4,000,000,000, so the nuclues wins by 20-2000 times excess.
