I injured my knee, and have been on crutches for about 4 days now. I have realized that thick shirts or covering the armpit rest with an old facecloth works. Also, try lowering them and using your arms more to push yourself when you walk it helps a lot.
Your crutches should be 3 finger widths down from your armpits and you should have the hand things at wrist level when your arms are straight down. You are supposed to use your arms mostly, not your armpits. This is what the nurse told me in the hospital when she was setting mine for me.

I've been on crutches for almost a month now,and here's how I have "customized" my crutches to make them more comfortable.
1. Make sure they are adjusted to the right size.They should be about 2-3 fingers below your armpits,and when you put your arms down,the hand grips and your wrists should be at the same level.
2. When you use them,place most of your weight and force on your hands.This will be absorbed by your hands and wrists and put less stress on your arms in general.
3. Wrap the pads with gauze,and cover with tape (the gauze will fray otherwise).Do the same with the hand grips.You can have as many layers as you want,just until it is comfortable for you.

your weight should be on your hands, not under your arms. If you are using the armrests to bear your weight, then the crutches are not fitted correctly. Suggest you ask your doctor or physical therapist to fit you correctly so your weight is on your hands not under your arms.

Crutches are not meant to go all the way up into your underarm. Lower then a notch or two and this should help.

stick thick foam on top of the crutches and attach with duct tape. Make sure in isn't akward feeling tho

You could add bandana's on to the top, or any cloth or cotton. That should help, but crutches are always painful and that doesn't completely cure it. Good Luck!! :-)

technically your not supposed to put your weight on your arm pits your supposed to put all your weight on the palms of your hands. but if it is causing you pain just because of the rubbing, you can put rags w/rubber bands.

try wrapping a wash cloth around the tops and securing it with a rubber band...worked for me.
