Are there any limits to the file extensions they support? For instance, can they be used to hold applications written in languages like C++, assuming that the program's small enough?

Yes, it is merely a data storage device for storing binary data.

Files of any type can be stored on it.

Of course they can fit anything. I use one for my psp, and i hold full programs sometimes, just depends on the size of them. i can store full games with my 3 gig SD. good luck.

They can hold ANY form of data that a computer can recognize.
