i recommend choosing one city and seeing all it has to offer rather than getting a tiny taste for different cities. It really depends what kind of stuff you're into. if you like cultural things then definately go to kyoto. if you like skiing/snowboarding, go north (such as hokkaido). if you like shopping, go to tokyo. Food can be really cheap or expensive, it depends on the restaurant. most restaurants will have a menu or plastic models of the food displayed outside with prices, so you can see how much without going in. hostels in japan are relatively cheap and generally clean.

Kyoto is the best place to go, if you're into shrine and monuments. There are lots of historic temples to visit there like the kiyomizu temple, tenryuji, arayashima park, gion districts were you would see Geisha and maiko. Its so fun seeing and immersing yourself. Also since Osaka, Kyoto are near you can visit too Kobe. There you would find European architectural design. Alot of things to do there. I love kyoto!

In Kyoto you can see geisha dance the Kamogawa Odori:

Then there's the usual stuff to see like Kiyomizudera, Nijo Castle, Osaka Castle, Golden Pavalion, Nara - Big Buddha, Heien Shrine.

In Gion, you see an hour program in the evenings at Gion Corner theater where they put on a number of traditional japanese arts like koto, puppet theater, geisha dancing, etc...
