Both countries have a lot to offer and it depends on what you are looking for.
However if you are flying in and out from KL, it will make more sense to spend more time in Malaysia.
Malaysia has a wide range of attractions. Singapore has nice concise packages & great for 1st timers
Suggested itinerary:
Day 1: Arrival, check into a downtown hotel. Easy relaxing shopping day to recover from any jet lags during the day. Shop in the tallest twin towers in the world.
Dinner at the top on KL Tower, go early and see KL at sunset.
Night shopping in Chinatown (Petaling Street)
Day 2. Theme park - Sunway Lagoon or
Genting Highlands (1 hr from KL)
Day 3 Go by luxury coach to Singapore, arrive mid day. Many places to visit and see. Sentosa island, Zoo (night safari is great!), Science park, shopping along Orchard Road.
Day 4 Coach to historical Malacca. Visit an old Portugese fort (A Formosa) and continue back to KL by evening. Load up on seafood or local cuisine.
Day 5 Sleep late or finish up on shopping before flying off.
Things to get: Pewter, batik, Singapore kiasu t-shirts, Hi fi, camera/video, laptops and computer periferals
Other stuff available: Imitation Rolex and other watches (Chinatown KL)
Both KL and Singapore are safe.

I don't know what is your hobby or interest but both are very nice place. The prices are cheaper in Kuala lumpur than Singapore because of the currency rate, but Singapore is more safe than Kuala Lumpur. You can travel to Singapore by bus , but be very careful with your luggage, I have lost my luggage at bus station. Make sure that you buy the ticket from official store at Pudu Raya, not to buy from the guys in the bus stop.
When you are in Kuala Lumpur, you can go to Genting Highlands, Sunway Lagoon , KLCC Twin Tower etc, since it's your first time visit, I suggest you to go to local travel agents for arrangement.
You may want to spend at least 2 days at Singapore, visit Sentosa Island, Night Safari, Orchard Road, etc. Singapore is more cleaner, safer but a bit expensive. If I can suggest, you go to Singapore first for 2 days , than came back to KL to spend the rest of your holiday, this way, you don't have to worry about not catching your flight.

From Kuala Lumpur to Singapore need 5 hours by bus and more that 5 hours if by train.
At Kuala Lumpur you can visit :
-KLCC (Petronas Twin Tower)
-KL Tower
-Petaling Street
-Some shopping complex (MidValley, 1 Utama, Sunway Piramid, Time square)
-Batu cave
and more (sorry can't recall all those place)
Singapore, i suggest you can spend 2 days over there.
The place is not so big.

I suggest you stay 3 days in Malaysia and 2 days in Singapore. In Malaysia, visit KLCC and Petronas Twin Towers.
Cameron Highlands is another good destination to go if you like the highlands and cool weather. It is about 4 hours away from Kuala Lumpur.
For buying and shopping, try Chinatown, Central Market, Bukit Bintang shopping area.
In Singapore, visit Sentosa Island, Jurong Bird Park and Singapore Zoo. For shopping, go to Orchard Road.

If you travel by night, get the bus from Singapore you will reach Kuala Lumpur early in the morning, get the LRT to KL Central, and get the LRT to Petronas Twin Tower, the shopping mall (Suria KLCC) open at 10 am, you can shop, eat and might have time to see movie, come out of the KLCC walk across Jalan Ampang to Corrus Hotel, there they have bus to Singapore, if you miss that bus, go to Railway station there you can get bus to Singapore it is safe and reliable.
