It's called cupping. When you lay boards, you're supposed to lay them with the cupped side down. You tell by looking at the end grain. The side that will cup is the "open" side. The end grain has a series of arcs formed by the rings.. The open side is the side with the wider arcs. The board will curve that way as it ages. The best way to solve your problem is to turn those boards over. I have a few on my deck that I put down like that on purpose because the correct side had some pretty major flaws. If the boards get too bad, I will just replace them as needed. It's been six years and I haven't had to replace any yet.

so there isn't enough room between the boards to let the water drain through?
You could remove all the boards and use a spacer between the boards when you put them back in place,,
or at least remove some where the water is standing and use a saw to rip the board down to a smaller size,, so that it has space on each side for water to drain,, or be quick and easy and ugly,, just drill some holes with 3/8 in drill bit where water is.
if the boards are cupping,, so each board is holding water,, it's cuz you placed the board upside down,, look at the end of the board and you'll see that the grain of the wood is in a circle,, the top of the circle should be up,, if it is down, it's like a cup,, it will be more likely to cup and hold water. turn those boards over that are upside down.

When laying you should have put a tiny run off-say 10mm in every 1000mm. But never mind. Just brush the excess water off. The boards are treated for weather proofing(or should be) so there wont be a problem.
The only problem you might have is the fact the water is gathering in the center of just a few boards, this might suggest those boards are not level or have warped slightly maybe needing replacing.

ok it sounds like your decking has no run off, one end of deckboards should be slightly lower than the other
it depends really how your decking is fixed to the ground, if its on a block base simply apply spacer, if its nailed or screwed to the inside of the frame, its going to be difficult,
easiest thing to do is put a packer under the centre of the board at its lowest point to allow the water to run off.

Have you used two screws per board into each joist. Also are the decking bearers all level with the same fall.

take up the boards that water is lying on and put some slips of packing on the joists start with 4 or 5mm and deminish each way to edge of deck damp proof course is good for the packing as you can cut strips off with stanley knife . good luck !

did you leave a gap between the boards so that rain water could drain away?
if not, thats the problem and
you might have to redo the deck

well you could have it painted with an oil based paint so the water beads up and drips easily or theres this stuff made by SEI paint proofer. its AMAZING!!!!
