Two proteins are expected to have different isoelectric pts. At those isoelectric pts their solubilities r the lowest. First the isoelectric pt of one protein is attained when some protein will ppt. If this process is continued for some time first protein will get removed completely. after that the second protein may be removed similarly.

If both phases are aqueous, you can dialyze the one against the other. You should not try to separate proteins by boiling the water. Any electrophoresis method would be too small-scale for your purpose.

You mean seperate... Try fractional distillation.
