If i sold the flats separately, would they still share a boiler and water tank or would I have to install one on each level?

They can both share the boiler, however you would need to be aware that there may be issues with the amount of hot water available in the house as the boiler would have been sized for a single bath etc.
The other issue is over the maintenance of the boiler as well as how the new owners would split the bill.
Best thing to do is install a new boiler for the down stairs flat.

They really need to be separate. Quite apart from any legal issues, sharing boilers and tanks would make it very difficult to sort out how much each owner or tenant would have to pay for water and heat. Almost certain to destroy neighbourly relations.

Ask yourself this. Would YOU want to pay for your neighbors heat and water useage - if that neighbor was a very wasteful person??? Very likely not.
So, you need to have 2 seperate systems for 2 seperate units as you are considering selling them (not renting them)

yes they would need there own seperate plumbing and heating
but first you need to check the laws and regulations can you sell them seperately i dont see how it could be done profitable you only have 1 deed for the property
to many legal issues to consider
you might be able to sell the use of the building like a condo but someone still has to own the property

Certainly in many shared dwelling/multiple dwelling situations, most especially in rental properties, IE: Duplex, common utilities exist.
To SELL such a dwelling, unless it's agreed on prior to the sale; each SHOULD have their own utilities, seperate means to gauge usage, and billing although... (this example might include a single family who wants extended family to live in the confines of the same building)
Beyond just the heating/cooling you should consider that they shouldn't share the same intake and expulsion of water/Sewage...Electrical service, etc.
