Once the mother and daughter crossed into Silent Hill, for some reason, they were already dead. That's why the husband couldn't see anything when he visited the town. So, at the end of the movie the mother and daughter were ghosts that still thought they were alive. I took it as Silent Hill symbolizes a hell and they fought their way out of it. They ended up back at their house where all they could see were the dead as aposed to Sean Bean still being alive, So they couldn't see each other, even though they were in the same place at the same time.

The movie, not the games, right?

It was symbolism, showing that the mother and daughter were dead/still trapped even though earlier, they thought they had left Silent Hill.

The dad appeared to be able to sense their presence though.
