The similarity is the fact that both processes separate molecules and compounds. However, paper chromatography separates by polarity (normally) and electrophoresis separates by electronegativity.

Both methods are used to separate compounds in a mixture. Paper chromatography works with small molecules and is based on the solubility of the compounds in a particular solvent. Gel electrophoresis works with large molecules like proteins and DNA fragments based on the differences of charges in the molecules.

The main similarity is that some molecules are carried farther along than other molecules during the same time period. So the different molecules are separated during the process.
