However, samurai fight out in the open, without the stealth of ninjas. Using that as the criteria, Batman is a ninja.
Clearly Batman transcends the classification as ninja or samurai.

Batman is a well trained fighter in many combat disciplines, okay he was trained by a master ninja, but ninjas can't swing with a rope among buildings.
A samurai have honor code, but Batman wants justice (almost revenge) as a crime fighter, not as a warrior.
A ninja and a samurai use swords, Batman uses his batarangs not to attack but self defence against swords, so Batman is not a ninja or samurai but a high skilled crime fighter with an excellent mind.

he went to japan and learned martial arts from a ninja tribe when he was training to become batman, so ninja seems like the right answer.
but i think the way batman sticks to a really strict code of honor is more in line with the way of the samurai.

Depends on the characterization
In TAS, he considered himself a ninja because he fought the "good fight" and was the "Dark Knight"
In Begins, he is trained as a ninja because steatlh was needed to scare enemies but considering he does that in TAS as well he can be classified as both.
