It's a simple way of avoiding the confusion between how many Passengers are on board vs. the total number of People actually on board, i.e., including the crew members. When ATC requests (or the Captain reports) how many `Souls' on board, it simply means the Total "Bodies" on the aircraft and avoids confusion.
I have no idea where the term `souls' originated, but that is basically what it means.

Souls refer to the living. 98 soul and 3 bodies are on board.

Well, I don't know know about you but if I heard a pilot describe the people on board his plane as bodies, I WOULD GET OFF THAT PLANE!

Probably because if he crashes, they might not find all the bodies.
