Well, historically, England stomped into Scotland and tried to take over on a number of occasions, and let us not forget HOW the countries became united, i.e. Elizabath I of England executed Mary Queen of Scots, James I (of England) or VI (of Scotland) because the first monarch of both countries.
Subsequently, the Scots were forced to put up with been referred to as a part of England, and not a country in their own right. We speak "English" despite the fact Scotland have spoken it and formed it as much as anyone - things that are to do with the UK and often referred to as "english" much to the Scots distaste. I remember, for instance, when the ERII post boxes were issued. Scotland weren't happy since she was Elizabeth the First to them (let us not mention our Elizabeth the first who executed their queen!) And also when the BBC sacked a scottish newsreader, instead opting for "The queen's english" of their broadcasts.
I think hating the English (not on a person to person basis, more a sportsteam hatred) is part of the Scottish national identity, much like drinking tea is for the English.

Lets face it the scottish people are extremely jealous of England. We've won world cups at footy and rugby, our country is nicer (thats why they all seem to be in England working for the BBC), we don't have annoying accents, we don't have bagpipes, our beers better, its probably Englands fault that Colin Montgomery will never win a grand slam tournament. AND English men don't wear skirts.
