That is like asking who was the General of the Union. The General of the Army of Northern Virginia was Robt. E. Lee, but there were several other armies who had generals.

RE Lee is the standard answer, but all Confederate military moves were subject to the judgment of Jefferson Davis, a fine soldier himself during the Mexican War.
