YOu can verify it with the association of travel agencies in the Philippines like Naitas, PTAA, Iata, Philtoa, MJTAHA etc. The association of travel agencies do conduct a verification on the legality of the documents & location of the agency before it will become a member.

Contact or call the Department of Tourism (DOT). They have a list of tourism accredited travel agencies. In fact they also have a list of black-listed travel agencies some of which are posted in their website.
