Lightening arresters are provided in the building to send the electrical positive charge to the ground via a copper conductor. When it is earthed no more electricity will be there to destruct you. The same way since you have the negative charge in the water the lightening simply goes to the earth via water and looses its strength. Some times it harms the persons swimming because some parts of their body should have been exposed out of water.

Because lightning doesn't always necessarily hit the water. I'd be more worried about my english than why lightning doesn't kill fish.
