There are several different answers.
The first and easiest answer is: nothing. They are both terrorist attacks on innocent people.
Some might argue that blowing up an abortion clinic is doing "God's will" be removing a facility that murder's innocent children.
In the case of 9/11, I think it can be viewed more as an attack on our country than just an attack on a building. When someone blows up an abortion clinic they are trying to stop/intimidate a very specific sub-set of the population.
I would use the third answer and add that people who blow up abortion clinics are mentally disturbed religious fanatics - although in this sense they would hardly be different than the terrorists from 9/11.

They both are terrorizing. One is about politics etc. and dealt with by the leaders of the country. One is about religion and politics etc. and is dealt with by the disturbed minds of the country (maybe the same people ;-) ) So I say there isn't much difference. They both do the same in the end....Kill people. Someone could argue that there were no abortions or anything of that nature going on in the World Trade Center, but there is in an abortion clinic...UM, AND IT'S LEGAL! but then these mentally unstable people go and terrorize these people and kill them for their right to choose.
Short answer: There's no difference!

No one has mention that the people going the the abortion clinic is there to take away life. The people in the trade center were innocent people there to make a living. Blowing up something and killing people is wrong no matter how you look at it.

Lot of people will say blowing up abortion is reponse to killing kids.
But unborn fetus is not a child. They're not same. It is like saying I'm a murderer for having a gun in my hand. I have to have a gun and use it to kill someone to become a murderer.
It is just as bad as 9/11. It seeks revenge on innocent people for ideological differences. And those people who bomb clinics justify their criminal actions just as Al Quida do.

There is no difference. Killing is killing whether it is the towers, the abortion clinics or the abortions themselves. In all three examples, someone looses their life.
