Should I leave the rake stock or bring it back a few degrees? How would different size front wheels affect the trail and ultimate handling of the motorcycle? If I put on a 21" as opposed to a 16" front wheel would that increase the trail, and how would that affect the handling of the bike?

What kind of frame are you planning on using?
You can get shorter front forks and lower the rear either by going to a smaller diameter rear wheel setup or shorter shocks. Unless you are planning a hard tail.Justmakesure before you do anytinhg, measure an remeasure to make sure the frame stays level. I take it your going for handling. In my opinion shortening and lowering might give you what your looking for without adversly affecting high speed straight line handling.
Plenty of places that build bikes now..NOTHING is like building your own!!!

decreasing rake makes the bike turn quicker but makes it unstable in a straight line....
increasing wheel diameter decreases rake..

trail is different....thats affected by where the axle is in relation to the center line of the rake...& where the contact patch of the tyre is on the road..

best handling V twin.......buy a MV Agusta .....all the works done for you...
