I gather I am safe because TurboTax's website says that if you are using direct debit then the payment is taken out until your return is accepted, I gather its the same for credit card payments. Further, I would hope that TurboTax would have taken this into consideration if the tax paid via this method was due then it would pay the currently estimated amount. Any insight?

If your return was transmitted near the deadline and is rejected by the IRS, you have NOT filed a return and have NOT paid your taxes. If it's been rejected, play it safe and file a paper return and send it Certified Mail by tomorrow.
