He probably feels more comfortable in his big tank, sometimes when you change the environment they get shocked and don't want to eat. Try getting a really good filter for the big tank and feeding limited amounts so that he will eat what is there and won't leave leftovers that will make more of a mess in the tank.

Maybe be it's like my bearded dragons and you just need to put him in the feeding tank a couple times a day and not feed him in the bigger tank. You might try having some of stuff in the feeding tank so he learns it is an extension of his cage. But for a couple days try not feeding him in his cage at all and only make food available in the feeding tank

The feeding tank idea is great when it works, but it does not work for all turtles.

The next thing to do is to get a good, big filter. Here is a link about some good options: http://www.austinsturtlepage.com/Articles/filtration.htm

The only way to keep a turtle tank clean is not to overfeed and to have plenty of good filtration.
