A movie that most people forget is "Escape From New York" with Kurt Russell. The freaky thing about that movie, is that it begins with an airplane, Airforce One, crashing into a NY City building. Also, Kurt Russell's character lands a plane on the top of one of the towers.

Some episodes in the first four seasons of Friends show panoramic views of New York City's skyline, including many of the the World Trade Centers. The pictures are quite beautiful, I must say, for most are shot during sunset and sun-up, or with the lights all on in the midst of the night.

There was Saturday Morning Cartoon called "Thundar the Barbarian" in the early 80s that I used to watch.
The beginning credits explain how in 1996, a comet destroys much of the Earth as we know it. Later in the future, people creatures live among the ruins of what used to be civilization.
In the first episode, the hero goes to the ruins of New York and there's a glimpse of the Twin Towers.
Check it out at 6:22.

There are glimpses of the Twin Towers in Independence Day (1996) and Godzilla (1998). I also understand that Munich (2005) (which i have yet to see) has a scene with Eric Bana looking at the Twin Towers.

Spider-man 2 HAD a shot of the Twin Towers in it, but it was removed due to the incident. Spidey originally was swinging through the city when he attached a web to each Tower and swung through it.

Joe's Apartment. It is the opening scene of the movie. It is eerie because it is the viewpoint of a cockroach flying around New York, so it is actually flying near the twin towers.
