If the box is large enough for the birds to get airborne, then yes, the box will be lighter. No birds would be pressing down on the floor of the box.

The weight of the box will be always the same. If you consider the sum of the weight from the box and the birds, every bird that is flying does not contribute with his own weight to the addition. So the whole set will have its minimum weight when all the birds are flying. Any way, the answer to your question is NO.

No, the weight of the box is based on the mass of it. The birds could exert a force on the box opposite of gravity (which is responsible for the weight) but that does not change the actual weight of the box.

Since the mass does not decrease, the weight will remain the same whether in flight or not, since the mass is the same inside the box.
Your question is similar to a box in weightless condition, if filled with water and the water floated inside the box not touching any side, only floating suspended, would it weigh less or more..
The answer is it would weigh the same.

The weight of the box will stay the same. As the birds flap their wings they are lifting themselves up. But, at the same time flapping their wings pushes the same force of air downwards on the bottom of the box. The net effect is the weight of the box stays the same.
