You might get a lot of opinions on this. I'd say no one really knows the total population number of many of the kinds of puffers (there are over a hundred recognized species). And there are different definitions of "rare" - rare overall, rare in the aquarium trade, etc.

If I had to choose one for overall, I'd say the Malebo puffer (AKA Reticulated or Stanley Pool puffer - Tetraodon duboisi) - It wasn't even known to exist until 1959, and it's only known from a single pool in the Congo River. The red eyed puffer mentioned above is a rare one to see in the aquarium trade - it doesn't survive shipping well - but has a greater range through Indochina, Indonesia, and Malasyia.
