I'm doing an ammeter bypass on my jeep. Im wondering if I were to COMPLETELY bypass the ammeter, rather than the "quick fix" of attaching both wires to the positive post, would there be any negative side effects, or would I encounter any electrical problems that could lead to fire, or other electrical issues?

If the connectors are ok, both wires to one post will be fine. The ammeter is almost a dead short internally anyway. You're just taking about a 1/100th of an ohm resistor out of line.
