Since prayer is currently allowed in all schools, you are probably referring to forced Christian prayer, as advocated by the Religious Right.
The "advantages" would be:
1. Abrogating the Constitution.
2. Forcing the religious beliefs of fundamentalists on everyone.
3. Increase divisiveness in an already divided society.
You can have "one nation under God" or "one nation indivisible". Not both.

You can pray all you want in school now. I know I said a little prayer every time I had a math test. The problems come in when the school is organizing it. There is no advantage to that.

Private prayer in school, as opposed to school-sponsored prayers allows students to exercise their freedom of religion. Anyone who takes offense at another praying needs to just mind his own business.
The Constitution provides the Congress cannot create legislation about religion at all, either banning it or mandating it.
The amendment does not apply to the individual states.

Well, prayer is allowed in public school, so I am guessing you are referring to organized, school-sponsored prayer.
I think it would allow a time of reflection, allow children a time in school where they can avoid social and academic pressure.
Further, people are hardwired to have a spirtitual side. This would help to cultivate that, and broaden their educational experience.

There aren't any. It would lead to state sponsorship of a particular religion or a particular sect of a particular religion, which is disallowed by the First Amendment to the Constitution.

having Him listen and be in the schools.

in schools and prayer.We need him and the ten commandments back in schools for
