I guess I have to agree with the thought that there isn't a love story that hasn't been told, but you can always twist them around.
Although, to make a love story, you also need to know the circumstances of each character; where each of them come from and their abilities.
human--superhero (best friends, can also work for if she/he is sidekick):
Superhero could worry that if he tells her, she would leave him--she'd be shocked or disgusted. The Superhero could possibly believe that what she says about him (jokingly) is really her view on him and leaves him too embarassed to say his feelings because every time he tries, he thinks about what she's said.
My favorite idea for this is that she likes to make jokes about him being gay because she's never seen him with a girlfriend (because maybe he's really just waiting for a chance to tell her his feelings).
Human--Superhero (doesn't know he exists):
Of course, the Superhero would do anything he can to get the girl he likes, but what if she literally doesn't know he exists? The story could be him trying to make his presence known, but the twist is that he grabs her attention while he's in Superhero form, but she doesn't know it's really him. The love story could be him implying that he's the superhero, and you could add in stuff like What if she hates the superhero? And if she says something about him he needs to change, will the superhero really do it? What if she finds out on her own about him being the superhero, and (maybe she likes him back/maybe she doesn't) uses it to her advantage by making him take her out? Would she then be using him, or does she really care for him?
Superheroine--Superhero (rivals for glory? Team members?):
Maybe your superhero's got a competitive side, and so despite being in love with another superhero (that maybe he feels akin to), he feels as though she is challenging him for his throne of glory (as the superhero in a certain area, perhaps?). And although he loves her, his competitive side always gets the better of him, maybe saying that his love for her is only weakness and that to dispose of it would make him a better superhero. (This part you could probably add in your own stuff to give the superhero inner conflicts)
IF THEY WERE TEAMMATES;
Maybe your superhero just wants to keep the relationship professional, he doesn't know if she's married or not, what's her secret identity, or anything--he just knows who she is based on how she acts in battles with the bad guys and at the headquarters. So maybe instead, his loving side gets the better of him and he basically tries to dig into her files and find out more about her. Whether or not he finds something, or he finds a secret about her, and how he reacts, that's totally up to you.
Hmm....that's all I can think up for now. They're probably really bad, I'm sorry. But I hope this helps. If I think of more I'll post them for you!! ^.^;;
just a note:
Remember, if you come to a part that's too cliche or just a part where you don't know what to do next--find what most people would do, then go for something that's least likely to happen! (if most people would kiss or blush out of one, make your character a guy who takes the initiative or either he just walks away without a word, with thoughts that portray him differently than his actions do---this is kind of a bad example, I'm sorry. But I hope this kinda makes sense).

Well, a lot depends on how you want it to work.
perhaps she doesn;t love him or his super-hero persona.
What about this as a kicker: in their regular status, they love each other.
In their guises, they are mortal enemies.
