If you have a carpet shampooer or a shop fac.. the best thing to do would be to exract as much of it you can with either of those... borrrow a friend or family members if you dont have one.

If not.. you'll probably need to call a carpet cleaning componey ie.. service master. to come an clean it up for you.

If youcan do it yourself... and the weather is dry in your area... keep a window or two open to ensure there is no molding.

If the carpet and the pad were soaked with water and has dried completely and there is a milldew oder then there is not much you can do short of replacing the carpet and pad. This by the way could be a insurance claim, check with your insurance co.
Usually if it were caused by a broken pipe, you have a claim. A toilet over flow may not fill the bill, or pay the bill. Good luck. If you need further info on where to purchase carpet wholesale, check with you local Pro Source Wholesale dealer.

You must extract as much of the water as you can out of the floor immediately. Do no let it sit, use a shop vac without the filter in it if you need to!
I recommend a thorough cleaning with either vinegar or peroxide(may discolor, test 1st) as soon as possible to kill any mold spores that may be there.

Pull that section of carpet up and let it air dry before mold develops. Do the same to the pad if possible.

If you can afford it, I would call a professional to steam it. This will hopefully kill the germs that are causing the odor. If this is too expensive, try using Oxyclean on it. You can purchase disinfectant for carpets at many stores, especially pet stores.

The smeel is generally from the carpet mildewing or worse from mold. Professional carpet cleaners can treat with microban however it will depend on how long you have let it go to this point.
